Say you are trying to tune your guitar, get the open strings perfectly in tune, and then play a chord at the 12th fret. The chord sounds wrong—but not in a way you can fix by retuning. Each note is close, yet something is off. You check the tuner again: the open low E reads dead center, but the 12th fret harmonic on the same string reads 15 cents sharp. That gap between open pitch and fretted pitch is the entire definition of an intonation problem, and it is one of the most common reasons players give up on a guitar setup and take it to a shop.

The truth about intonation is that it fails for a handful of predictable reasons, and most of them have nothing to do with the bridge saddles you were told to adjust first. Check the wrong variable first and you will spend an hour moving saddles that were never the problem. This guide walks through the myths that send players in circles, then gives you a step-by-step order to isolate the real culprit.


Myth: Intonation Is Always a Bridge Saddle Issue

The first thing most tutorials tell you is to grab a screwdriver and start moving the saddles forward or backward. That advice is correct for about half of the cases you will run into. The other half involves problems upstream that no amount of saddle adjustment will fix.

Reality: Before a note is even fretted, the string has to travel from the nut to the tuning post, over the nut slot, across the fretboard, and over the bridge saddle. Every single one of those contact points affects the effective vibrating length of the string. If the nut slot is cut too deep, the string sits closer to the first fret than it should, and every note from the first fret up will read sharp relative to the open string. Moving the saddle back will then stretch the open string length and make the open tuning worse. In practice, a nut that is off by just 0.2 millimeters in slot depth can shift intonation by 5 to 10 cents across the whole neck.


Myth: A Tuner at the 12th Fret Tells You Everything

Checking the 12th fret open harmonic against the fretted note is the standard diagnostic, and it is a good one. But it only catches half the picture.

Reality: The 12th fret check confirms whether the string’s midpoint is correct. It says nothing about how the string behaves at the first fret, the fifth fret, or the seventeenth fret. A hidden high fret halfway down the neck will push the string sharp at that specific position while the 12th fret still reads fine. You can move a saddle until the 12th fret is perfect and still have an instrument that plays out of tune in the middle of the neck. Set your tuner at multiple positions—first, fifth, ninth, twelfth, fifteenth—and map out where the error appears before touching anything.


Myth: New Strings Always Fix Intonation

Replacing old strings is good maintenance, but a fresh set will not correct a physical problem in the nut, saddle, or fret tops.

Reality: A worn string with inconsistent winding can produce small intonation errors, especially on the wound strings, as the core wire begins to separate from the wrap wire. But if the new set still shows the same 15-cent discrepancy at the 12th fret, the string was never the issue. Check the saddle and nut before you spend money on a premium set expecting a fix.


Myth: The Saddle Position on the Scale Length Is the Only Thing That Matters

There is a widely shared formula for setting intonation—measure the scale length, place the saddle at that distance from the nut, and you are done. This ignores how the string behaves under tension.

Reality: Intonation requires the saddle to be placed slightly beyond the exact scale length to compensate for the added tension created when you press a string down to the fret. The amount of compensation varies with string gauge, action height, and even tuning. A heavier gauge string needs more compensation because it stretches further under the same finger pressure. A high action adds more stretch as well. So the correct saddle position is not a fixed distance—it is the distance that makes the fretted notes align with the open tuning for your specific setup.


Myth: Nuts and Frets Are Not Part of Intonation Setup

If you have spent any time on guitar forums, you have seen the suggestion to “scoot the saddle” repeated as if the rest of the instrument does not exist.

Reality: The nut and frets are the two most overlooked intonation components on a guitar. A nut slot that is too narrow can catch the string and prevent it from seating fully at the bottom of the slot, raising the string height at the first fret. That added height stretches the string and sharpens the first two frets, even if the 12th fret reads clean. Frets that are uneven—one higher than its neighbor or a loose fret sitting slightly proud—will deflect the string differently at that position and cause a localized sharp or flat spot that a saddle adjustment cannot cure.


The Real Troubleshooting Order

Skip the urge to touch the bridge until you have ruled out everything else. Work in this order and you will find the source of most intonation problems inside twenty minutes.

Step 1: Confirm the string is properly seated at the nut. Fret the third fret and look at the string over the first fret. There should be a tiny gap—about the thickness of a piece of paper. If the string touches the first fret when you fret the third, the nut slot is too shallow. If the gap is noticeably larger, the slot is too deep or the nut is too high. Either one will cause inconsistent pitch at the lower frets.

Step 2: Check the saddle contact point. Run your finger along the saddle to feel for burrs or sharp edges. A clean string should slide freely over the saddle. A burr can catch the string and change its effective length as it vibrates, producing a slightly sharp reading that appears at random positions. On a six-saddle bridge, each saddle has its own intonation screw. Make sure the saddle is not tilted or lifted on one side.

Step 3: Measure relative humidity. This sounds unrelated, but wood moves. A neck that has dried out loses relief, which lowers the action and changes the geometry of the string over the frets. A neck that has taken on moisture bows forward, raising the action and adding stretch. If you live in a climate where indoor humidity swings between 30% and 60% seasonally, intonation drift of 5 to 10 cents across a week is realistic. Check humidity before you adjust anything. Aim for 40% to 50% and give the guitar 24 hours to stabilize.

Step 4: Set neck relief before touching the bridge. The truss rod controls the bow of the neck, and that bow directly changes the path of the string from nut to saddle. With too much relief, the strings sit higher off the frets in the middle of the neck, requiring more finger pressure to fret cleanly—which translates to sharp notes across the board. With too little relief, the strings buzz against the upper frets and the pitch can flutter. Set relief to your preferred spec first (typically 0.005 to 0.010 inches of clearance at the 8th fret when you press the 1st and 12th) and let the guitar settle for a day.

Step 5: Only now, adjust saddle positions. With the nut confirmed, the saddle contact point clean, humidity stable, and neck relief dialed in, the saddle adjustment will behave predictably. Fret the 12th fret (not the harmonic—the fretted note is what you care about). Compare it to the open tuning. If the fretted note is sharp, move the saddle back, away from the neck, increasing the string length. If it is flat, move the saddle forward, toward the neck. Make the adjustment in small increments—half a turn of the screw—and retune the open string after each change. The open string tension changes every time the saddle moves, so retune before you re-check.

Step 6: Check the first five frets. Once the 12th fret reads clean, play each note from the first fret up to the fifth. If these read sharp while the 12th is fine, the problem is almost certainly the nut slot depth or nut height. If they read flat, the nut is too low or the string is not seating properly. This localizes the issue so you are not chasing your tail.

Step 7: Examine the frets themselves. If you have ruled out everything above and still see a pitch jump at one specific fret, sight down the neck from the body toward the headstock. Look for a fret that appears taller than its neighbors—often visible as a slight shadow. You can use a fret rocker to be certain. A single high fret will throw intonation at that position and for several frets above and below it, while the rest of the neck reads clean.
